Top-scorer Franks was shown a second yellow card by referee Allan Black for dissent.
Franks responded to a late tackle but the offical gave the striker his marching orders.
Franks was angered by the decision that overshadowed the win but boss Marks said: "It was a petty decision made by the referee. In a friendly game it was uncalled for.
"The ref did the same to Maccabi Manchester Yellows the previous week.
"Maybe we need to stay silent from now on. But it was nothing serious by Jonny. It wasn't like he had to be restrained or tried to have a go at the referee.
"It has been blown out of proportion. I'm more disappointed that we are now missing him for our next game."
Franks will now be banned for one game.
Ben Mandell had netted for Prestfield before Mike Herz replied - only for Franks to snatch the win.
It was Prestfield's second league win but Marks is content with his new club's first season.
He said: "We are a new team with a new players. You'd always want more wins but I'm happy.
"We have a full team to select every week and full training sessions. I can't complain."
