Graeme Grossman was also on target for an in-form Brady and joint-manager Joel Nathan told JC Sport: "We beat a good, young team, however, in all honesty we didn’t really have to get out of second gear but we are now in the semi-final and that is all that matters."
Brady co-boss Eli Dagul told JC Sport: "‘We did what we needed to do. It wasn’t our best performance but we are into the last four and that was the objective before the game.
"At times we showed Bayern our Premiership class and those moments decided the game. We wish them luck for the rest of the season. Also a special mention to the ref who was superb today."
Adam Ellis fired a consolation after Josh Levy lobbed the ball over the top from the halfway line - "a proper Alonso-esque ball" - which was then taken down nicely by the Bayern top-scorer and slotted away.
Bayern joint-manager Alon Pinhas told JC Sport: "We expected it to be a tough match playing arguably the best team in Jewish football at the moment, however we were missing some key starting 11 players which I think would have made a difference and obviously that made it a harder task for us.
"We didn't go in expecting to win, but did go into the game knowing we had a chance and unfortunately Brady were the better team on the day, creating more chances and taking them and that won them the game. Fair play to them, credit where it's due."
Bayern return to league action with a tough looking match against Fairlop FC and managers Daniel Holder and Pinhas will be looking for a reaction.
"We know we've not been on great form over the last month or so but the boys are all up for our upcoming fixtures and know we need to make things right," added Pinhas.
"Hopefully the scorelines in our games to come will show that we are still up there challenging for the title.
"We won't give up until the end and we are confident of picking up good form again."
