Tomer Hemed made it three goals in four days to earn Israel their second victory in Group G of the Euro 2018 qualifying campaign.
Having netted the first in Thursday night's 2-1 win over Macedonia, the Brighton marksman registered twice in the opening 16 minutes at the Teddy Stadium.
Home supporters in Jerusalem were expecting the floodgates to open against the minnows, but Israel failed to press on and a goal from defender Max Göppel four minutes into the second half - Liechtenstein's first of the qualifiers - left Israel hanging on nervously.
Tal Ben Chaim, Hemed and in the closing minutes Eran Zehavi all hit the woodwork but Israel were booed off the pitch by a paltry crowd just 9,000.
Israel manager Elisha Levy said: "I don't agree that we were weak throughout the game. We played well in the first half but in the second half after they scored, we looked under pressure instead of moving the ball about with confidence and patience.
"We need to improve but the main thing is that we took six points in the matches against Liechtenstein and Macedonia."
Israel returns to action away to Albania on November 12. After three matches in Group G, Israel lies fourth on six points behind Albania on goal difference and one point behind front-runners Spain and Italy.
